Is there a keyboard shortcut to close pinned tabs in Safari?
I tried cmdW like for normal tabs but it didn't work.

I've set up the same 3 finger middle click gesture in BTT and it works great with Glims for Safari's middle click to close setting.
As of Safari 9.0 (which is released together with El Capitan) you can now pin tabs. The icon for the pinned tabs has to be set by the developer for the website as an svg and is not the regular favicon; by default it's the first letter of the site.
You enable the pinned tab by right clicking on it and choosing "pin tab" or by dragging the tab to the left of the window.

As a workaround, I'd set up a keyboard shortcut in Safari for both Pin Tab and Unpin Tab to the same shortcut, e.g., ⌥⌘P and then you can toggle the pinned status of the Tab with the same keyboard shortcut.
This way when a Tab is pinned and you want to close it, using the keyboard, you'd first press, e.g., ⌥⌘P then: ⌘W
