Is there any way to disable pinned tabs showing up in every Safari window? I typically have several Spaces going and the pinned tabs are only relevant to those spaces or even just to the specific Safari window.

I've experienced the same thing, new windows instead of tabs opening when control clicking, and it has seemed totally random to me, too.
The Safari Extension 'Link Thing' (maybe 'LinkThing' -?) will, by default, open all links in a new tab without your having to hit control unless the page (e.g. DuckDuckGo) disables and overrides the user's browser preferences.
As of Safari 9.0 (which is released together with El Capitan) you can now pin tabs. The icon for the pinned tabs has to be set by the developer for the website as an svg and is not the regular favicon; by default it's the first letter of the site.
You enable the pinned tab by right clicking on it and choosing "pin tab" or by dragging the tab to the left of the window.
