You can either use the keyboard shortcut provided in @cl-netbox's answer below (not copying that, because he was faster and also deserves your appreciation), or you can again set it with two mouse clicks.
Gnome devs just decided to move the menus into some toolbar buttons. Here is where you can find the setting now:
Just click on the second toolbar button from the right (right next to that pestilential hamburger button we already got in Gedit with the last release) and a checkbox Show hidden files should appear.
