The GNOME Shell has the notifications at the bottom by default. Unfortunately, I like to use the dash to dock and stick it at the bottom. Meaning I can't see the notifications anymore. Any way to change the locations of notifications to elsewhere on the screen?

Download a theme>extract it>Inside it should have something similar to this:
As you can see there's a gtk-3.0 and a metacity-1 folder. These two folders should be in: /home/user/.themes/.
Then open up Gnome Tweak Tool>go to Theme>Window theme>Scroll down to the theme you want.
Log out, and done.
As far as I know there is currently no way of clearing all the notifications in gnome-shell. Is your bottom screen like this? (not Firefox, but any applications flooding the lower panel)
I tried searching all the design documents on wiki and still cannot find any design or spec for clearing all the notification.

This is one use case where passive notifications with App Indicator makes a lot of sense. You don't need to be bothered with notifications pilings up. Those notifications which need your attention show in app indicator and can be cleared

Installing the extension Panel OSD. Open the URL in Firefox and enable the extension.
Open the Tweak Tool
and configure your settings
After removing the extension, you have to restart your GNOME Shell via
Alt-F2, type
rand Enter
