I want to be able to hide the cursor programmatically. I am okay with giving any required permissions to the script.

You can make custom cursors with a graphics program and apply them using Pinpoint. Here's the relevant video on how it's done.
As many have mentioned above, I did this -
Take a backup of existing ShadowedIBeam.tiff
cp Terminal.app/Contents/Resources/ShadowedIBeam.tiff Terminal.app/Contents/Resources/ShadowedIBeam.orig.tiffMake your own cursor .... or, if you are a lazy one, just use this one -

sudo cp ~/Downloads/TIbeam.tiff Terminal.app/Contents/Resources/ShadowedIBeam.tiffAnd finally, run this -
defaults write com.apple.Terminal UseCustomIBeamCursor -bool YES

so what i just did was to download cursorcerer pref pane. then i unzipped it. then showed package contents. then simply double clicked the resource called cursorcerer.app. now my cursor is invisible -- even after moving. so you could call this app from the terminal. quite debilitating in my environment, but could be very helpful in others!
