Do you know of a tool for discrete processes (those like production, logistics, client queue service (retail, call center etc.) etc.)) simulation modelling? I am familiar with 2 of such applications for Windows: Rockwell Arena and GPSS World. Are there any free alternatives for Linux? Maybe even standard (BEPL/UML/IDEF0/2/3) aware?

You want emacs.
Emacs has an EDT emulation mode (M-x edt-emulation-mode). This will set up emacs to use the edt keymappings.
Before you can use it, run emacs -q -l edt-mapper. This will let you set up what keys on YOUR keyboard map to the various VT keys(gold, do, etc.).
It works quite well, and you have the extra functionality of emacs, plus the edt keys you're used to.

NVpy is "a cross-platform simplenote-syncing note-taking app inspired by Notational Velocity."
Looking at screenshots NVpy looks like a closer match than TomBoy.

Though this guy didn't like it and tweaked gvim a bit instead.
Looking more, I found NVVim which "is a clone of the mac app Notational Velocity in vim. It is designed for fast plain-text note-taking and retrieval."

You might want to look at SimPy. I haven't used SimPy in maybe 4 years, but I think it could do what you want. It may be a bit more basic, not including all the bells and whistles that your Windows software does.
