Open up Firefox and its preferences window. Go to the "Applications" tab and you should see "magnet" on the list. Click on "Always ask" and if Transmission does not appear as an option then click on "Use other" and navigate to /usr/bin on your file system. Look for "transmission" or "transmission-gtk" and click that.
Update: Firefox has changed so the above no longer works. Instead, when you click on a magnet link, a "Launch Application" window will appear, from which you can choose to always associate an application (make sure to check the checkbox at the bottom to always use the chosen app). To find the torrent app, choose "file system" on the left side, and then navigate to /usr/bin as described above.

Tor Browser (torbrowser-launcher) is available in the default Ubuntu repositories in Ubuntu 16.04 and later. torbrowser-launcher handles
downloading the most recent version of Tor Browser Bundle for you, in your language and for your architecture. After installing Tor Browser, it can be launched by searching for tor in the Dash and clicking the Tor Browser icon. The Tor Browser Launcher Settings app is also installed along with Tor Browser.
Unfortunately the Tor Browser developers change their signing key that is used to install Tor Browser at periodic intervals which makes the torbrowser-launcher package from the default Ubuntu repositories not work because it is not as up-to-date as the current version of Tor Browser.
These are the instructions from the official Tor Browser User Manual in case the Ubuntu torbrowser-launcher package hasn't updated the gpg key that is required to install Tor Browser. When I updated the Tor Browser Developers signing key I noticed that the key that I updated will expire in less than one year.

Verifying the signature
To verify the signature of the package you downloaded, you will need to download the corresponding ".asc" signature file as well as the installer file itself, and verify it with a command that asks GnuPG to verify the file that you downloaded.

Warning: Under no circumstances is it safe to use BitTorrent and Tor together. As an alternative, a VPN will be "safe" if you trust the VPN (in many countries, ISP's are required to log while VPN's are not), or you could use an anonymising network that was designed for file-sharing, such as I2P.

How Tor-Browser uses Transmission
There is only one copy of the actual program, in
/usr/bin/
as you noted. What Tor-browser does is start Transmission with a separate profile, so that torrents will be downloaded over Tor (this is usually slower). If you wish to download the torrent normally instead, start the normal Transmission, and then either save a torrent from Tor-browser and load it, or copy-and-paste the link from Tor-browser. The alternative is to simply browse using regular Firefox and click on the.torrent
link, which should open normal Transmission.Use one common profile for Tor-Transmission and regular Transmission
If you want Transmission to use a common profile for both normal and Tor-browser torrents, you can do the following: (step-by-step not given because it is very easy to lose all currently downloading/paused torrents when you do this!)
