I just updated to VirtualBox 4.3.16 and now when putting my guest OS in fullscreen the Unity launcher stays over the top of the screen. This makes using full screen unworkable.
Does anyone have a suggestion to fix this issue?

Try unchecking the "Enable 3D acceleration" feature in Virtualbox under Settings --> Display. It worked for me.
I had the same issue with Vbox 4.3.16 on Ubuntu 14.04 with W7 guest. Unckecking Mini ToolBar fixed it (machine settings -> General -> Advanced).

Disabling mini-toolbar in VMs settings is a temporary work-around. In the VirtualBox manager go to Settings->General->Advanced tab -> Mini ToolBar [] Show in Fullscreen/Seamless and make sure it is unchecked
