I am using Banshee to encode my old CDs into nice MP3. Banshee is able to find CDs information and albums covers but it doesn't add these covers INSIDE the MP3's tag. As a consequence, when using another player, covers are not there.
Is there a way to change this behaviour without using an external MPE tags editor ?

I think the issue could be the tags that CD Rippers use - they usually create ID3v2.4 tags which some Zens can't handle.
Asunder CD ripper will rip to either ID3v1 or ID3v2.x tag format depending upon the information on the CD.
Install asunder and lame from the software center.
Run asunder - and select the preferences button followed by the Encode tab.
Tick the MP3 checkbox and uncheck the ogg checkbox.
Then rip your CD.
Use Banshee or another tool to import your CD. Banshee will tag your mp3 in ID3v2.4 format
Since Asunder will sometimes not write ID3v2.3 tags and Banshee will write to a tag format that your Zen will not understand, you will need to use another application to correct the tag format.
EasyTag is such a program - just to confuse everyone, there are two versions in the Software Center. Check EasyTag - Help - About - Extensions. If it says v2.3 support is disabled, then install the other "easytag" in the software center - on natty this is version 2.1.6.
Ensure EasyTag Settings - Preferences look like this:
Transfer to your Zen and confirm that the tag information is displayed correctly.

As I understand your library is in MP3 format, so I used ID3 tagger. Script fetches last.fm top-tags and puts them in COMMENT tag.
If you ask me, although "TopTags" are more meaningful then "TrackTags" they can consist lots of garbage
Script uses Standard Python Library, except for module that writes tags - eyeD3 (sudo apt-get install python-eyed3)
Example usage (parse all files in current folder):
$ for f in *.mp3 ; do python lastfm_top-tags.py "$f" ; done
Similar bash line can crawl through all subfolders also.

Banshee doesn't currently have the option to save album art to a track's metadata. For more information, you can subscribe to Bug 600885.
Instead, Banshee stores art in
~/.cache/media-artaccording to the Media Art Storage Spec. Theoretically, if other media players followed the same specification, they would also have access to the same album art, but as far as I know, Banshee is the only media player that has implemented support for this spec.Instead, you may wish to use one of Banshee's Community Extensions, banshee-extension-albumartwriter, which allows you to save the album art as a
cover.jpgfile inside the folder containing the audio file. This isn't quite what you're asking for, but it's much more widely supported by other music players, and it has the benefit of not duplicating the image file inside each individual track.If this solution doesn't meet your needs, your only option may be to use another tool to do the job.
