I just installed and updated Ubuntu Gnome 16.04 LTS on my desktop PC.
If I click on the power button (top right icon on the desktop), then I click the larger power icon, then I cancel the operation, some of the tray icons (Skype, Dropbox and OwnCloud in my setup) become transparent. They are still in the tray, but you can't see the icons.

Going by the info found in this dropbox update and the subsequent OMG! Ubuntu! article regarding that update, it would seem the files you need are (should be) in
/usr/share/icons/hicolor/22x22/status/
Also be sure that your per-user setting doesn't ruin things. Check (I think it should be that one anyway) :
~/.icons/hicolor/22x22/status/

I see three solutions:
Disable the tray icon:
Now everytime you click on 'x' window button the application will quit. If you want to minimize it, just minimize it.
Allow the tray icon to show. To do this, follow this answer and add 'Xchat' and 'xchat' to that whitelist:
(You need to install the package dconf-tools for the program dconf-editor.)
Another alternative is to integrate XChat in the messages indicator by installing the xchat-indicator if you are using plain XChat, or xchat-gnome-indicator if you are using XChat GNOME. If you close the XChat window, you'll get it back via the XChat item in the messages menu:

If I restart the shell the icons come back, to do so:
press alt + f2
type "r" without quotes
hit enter
This is not a solution but a quick workaround. I believe it affects the icons of all the programs that depend on QT.
