I put the video with the greenscreen onto the top,
below is the clip, which is intended to shine through
the green.
So, I right click onto the top clip, select chomakey among effects,
use the color picker to select the green and adjust the variance.
However, to my surprise, the green of the top clip does not become
transparent, but everything else.
Press S again to switch back to selection mode

Make it executable with chmod +x ~/kdenlive_cut.sh
Open Settings...Keyboard, and go to the Shortcuts tab. Create a custom shortcut, naming it whatever you want, and setting the "Command" path to /home/username/kdenlive_cut.sh. Click Apply. The right-column will say "Disable", click on it and you'll see "New Accelerator": press your shortcut key combo. I chose Ctrl+Del since it doesn't conflict with the existing shortcuts in Kdenlive.
Now go to Kdenlive, and mark a segment you want to cut (as explained in Section 1). Click on that segment to outline it in red, and without moving the cursor, press Ctrl+Del; you will see the segment deleted, an empty space appear, the right-click menu show and the space removed -- all in the space of about 2 seconds.
Sometimes the shortcut fails the very first time it's invoked, giving you the longer right-click menu or the "Insert Space" option. Just cancel, and try it again...it works.

well if you never specify anything it never alters anything. This applies to any video editing software.
Wrong approach to making a video editing project start to finish :
Correct approach (IMO) :
(if you don't have a recording of your desired resolution to start with you can grab a sample off of youtube with a youtube downloader website and use that as a "timeline initilizer", once the timeline is set to that resolution and you've added one of your own files, you can remove it from the timeline).
this works for me in Kdenlive, Davinci Resolve and Premiere (on windows)
in editing I find the K.I.S.S. principles make you win out in time and results. And this approach is really as simple as it gets.
It's also fine to scale down, ...say you have some 2K/4K footage to mix with 1080p, then just add the 1080 bit to the timeline first (even if you're going to edit it last).
From there on the whole project is 1080p, then when you drag your 2k/4k footage to the timeline you'll find it overflows outside of the zone, you'll have to scale (and maybe crop) it and then the rest of the steps remain the same, at render you won't have to specify a resolution and the file you'll get will be a 1080p.
(also always select a small bit to render and render that first to test it before wasting several hours of rendering the whole project for something that isn't outputting the resolution/quality/sound/ect.. you want)
as for if you need to go through the hassle of rendering just for a small fade to black I think the answer is yes, until youtube finishes their new beta online editor and adds this sort of functionality. at that point you can offload menial render tasks to youtube.

1) - Right-click your top clip(green screen clip), go to "Add Transition" and select "Composite". This will show up between your clips.
2) - Extend "composite" to the same length as your clips.
3) - Right-click your top clip again, go to "Add Effect" and select "Chroma Key".
4) - When changing the color, manually open the color picker and choose your color instead of using the water droplet tool at the side.
5) - Right-click the next clip to be shown, go to "Crop and transform and select "Crop, Scale & Tilt" to adjust the clip to be shown if necessary.
