Since Ubuntu One Tomboy sync is shutting down, what service I could use to synchronize my Tomboy notes between my Android, Windows, and Ubuntu boxes? Without proper syncing, I have no incentive to keep using it.

Have a look at inoticoming in the repositories. With this, you should be able to sync to a local directory, and have inoticoming initiate a copy of the files to somewhere else (DropBox, Ubuntu One) as the changes come in. This will also allow you to keep a copy of the previous version somewhere else as well, as I think it lets you perform an operation on the existing files using one of its options.
I too am saddened by the loss of Tomboy from the default installation - but don't worry.
Our notes will remain intact - upgrading from 11.10 will still leave Tomboy installed. For new installs, you can simply download tomboy from the Software Centre.

You can set up Rainy to run on your Ubuntu or Windows machine, and use it as the sync server in your Tomboy and Tomdroid clients. There is more information on Rainy and how to set it up at that link.
