I have recently installed GIMP 2.8.6 on Ubuntu 14.04 LTS 64-bit and for the first time when I opened it, two windows along with the main window were available, but now I can only see a single main window. How can I bring those default windows back?

there's a weird error in GIMP that causes the crash.
you have to goto your System Settings > Application Appearance > GTK+ Appearance and change the Widget style to Raleigh.
now start GIMP once and you can change the the GTK+ style back to whatever you want

as for your other issues, try adding the kubuntu ppa's to you repos as there are monthly updates that sort out many of the issues you're having, especially with amarok
If you want one particular application to not use the global menu you can set a little known (but very useful) environment variable: UBUNTU_MENUPROXY=0
Thus, the following entered in a terminal will start gimp with the global-menu disabled:
UBUNTU_MENUPROXY=0 gimp-2.6
You'll note the global menu is disabled for Gimp - it's now with the main Gimp window.
As a suggestion, if you launch Gimp via a launcher icon, copy the /usr/share/applications/gimp.desktop file to your home folder ~/.local/share/applications (create if necessary).
Change the exec= value to a script file - for example /home/dad/launchgimp.sh
Copy and paste UBUNTU_MENUPROXY=0 gimp-2.6 into this new file and give it execute rights (chmod +x ~/launchgimp.sh)
Logout and login.

Since you recently installed GIMP and closed the Toolbox window, I would suggest to reset your window preferences because it would also restore the dockable dialogs and the Layers windows which is extremly handy when working with GIMP.
Navigate through Edit menu → Preferences → Window Management → and click the button for Reset Saved Window Positions to Default Values. Then click Ok to close the Preferences dialog and restart GIMP.
I would also suggest to enable the single-window mode so that all these windows would be docked inside the GIMP's main window and ease the workflow when working with it. Enable it through Windows menu → Single-Window Mode.
