Is this a specific unity configuration or a dual monitor configuration problems ?
In NVIDIA X Server Settings. Make this the primary display for the X screen, is my choice the middle display. But the launcher is on the left display.

The detailed multi-monitor design is being worked out now, for 12.04 LTS. You might want to take a look at the proposed design as soon as a draft is available. Check design.canonical.com for news, or hop into #ubuntu-design to see if a draft is available.

Currently Unity sits itself down at 0,0. Supporting right monitor as primary is simply not implemented yet. It will be by release.
