By default, a fresh install of Google Chrome will place an entry on the Start Screen that when clicked will open the Modern UI/Metro version of Chrome. This is frustrating, as I want to have it open in my desktop. Is there any way to fix this?

A simple shortcut to C:\Users\<username>\AppData\Local\Google\Chrome\Application\chrome.exe on the desktop should do the trick. If anything it works for me.
EDIT: Sorry, didn't read the question close enough, doing this for the start menu works for me too.
EDIT2: A solution has been confirmed by the questioner: Navigating to C:\Users\<username> \AppData\Local\Google\Chrome\Application, selecting chrome.exe and choosing Pin to start from context menu does the trick.

Short answer: As per Microsoft's guidelines, only the default browser can access/participate in the "Metro style experience". So this behaviour is clearly intentional and unless Microsoft changes its guidelines or a browser-maker flouts them or some sort of hack is created, we're stuck with it.

Ah, I tracked it down. Open up regedit and set all of these keys to empty:
After you close regedit, when you go to open Chrome from the start screen it will open in your desktop.
