I have a stored procedure in Visual Studio SSDT Project which use SSISDB database. And I get a warnings like "unresolved reference to SSISDB". I tried to create a new reference but I can only select "master" or "msdb" database. Any ideas how to repair this reference to SSISDB issue ?

This should be handled by adding a reference to the master database.
Previously, we've had issues related to the relative path that's used to reference the master.dacpac (as described here). If I remember correctly, we pulled a copy of the master.dacpac file into the local project and referenced it using the last option shown in the dialog above. This is not ideal however as you'll need to remember to update your copy of the reference periodically.
Will update if I can find the details of what was causing a problem with the referencing method.
I just tried this locally and it resolves fine and also complains about the one column that doesn't exist.
Check your reference properties I have highlighted the ones used in the four part name.

What we have done is create a new SSDT project, then import SSISDB and create a dacpac that can then be referenced in other projects.
