I have SQL Server 2008 R2 installed on my computer. I want to install Service Pack 1 for SQL Server 2008 R2. Do I need to select upgrade option or new installation during installation of service pack or remove current installation and install SQL Server again.
I am trying to select "new installation or add new features" on first page of installation and then selecting current instance on next page but It is giving some error like registry value invalid.
You have a 32-bit instance of SQL Server 2005 and are trying to upgrade to a 64-bit instance of a newer version. This is not supported; you can check any of the upgrade documents about this, e.g. http://msdn.microsoft.com/en-us/library/ms143393(v=sql.105).aspx:
Cross-platform upgrade is not supported. You cannot upgrade a 32-bit instance of SQL Server to native 64-bit.
It says stuff about WOW64 but my recommendation for your scenario is to install a separate 2008 R2 instance, backup/restore your databases from the 2005 instance (and transfer jobs/logins), then remove that instance. You will need to choose a different instance name or use a default instance.
Yes, you can choose which instance(s) you wish to apply the service pack. They'll all be checked by default; as will the client tools / shared features (there is only one "instance" of those):
You can re-run the installer later to update any that you didn't update this time; the ones that are already at SP2 will not be selectable.
On this VM, I have 2008 R2 RTM (no patches whatsoever) and 2008 R2 with Service Pack 2 and CU9, installed and running side by side with no issues:
Now, why you want to have a mix of patched and unpatched instances on a single server might be a different question...

It sounds like you're running the wrong file.
Download one of the files from http://www.microsoft.com/download/en/details.aspx?id=26727 and then run that. It shouldn't prompt you for "new installation or add new features", it should prompt you for which instance you want to apply the service pack to.
