It would appear that my documents in Numbers (since upgrading to 3.0 with Mavericks) no longer auto-complete cells.
I've Googled for "turn on auto-complete in Numbers" and found plenty of questions on how to turn it off, all of which point to a simple check box in Preferences -> General. However, that check box no longer seems to be present in the new version.
Is there a way to turn auto-complete back on?

Not right now, but the feature is coming back in a future release within the next six months. Apple has documented the missing features in iWork '13 in a new KB titled About the new iWork for Mac: Features and compatibility, where auto-complete for Numbers is listed as one of the features that will be re-introduced.
