MacOS – X11 app no longer opening since 10.10.3

After upgrading to 10.10.3 X11 applications are not opening anymore from the terminal.

The X11 symlink in /usr is correct

$ ls -l /usr/X11
lrwxr-xr-x  1 root  wheel  8 Aug  7  2014 /usr/X11 -> /opt/X11

I reinstalled XQuartz (2.7.7)

$DISPLAY is set

$ echo $DISPLAY 
/private/tmp/com.apple.launchd.mXmpHGFD7q/org.macports:0

Opening applications from the X11 menu (e.g. Applications -> Terminal) works.

Opening them from the Terminal app does nothing. Applications (e.g. xterm, emacs, …) are stuck

What could I try?

If I disconnect an external display then even the application opened via X11 menu are not working anymore. I have to close X11 and reopen it.

Try installing the XQuartz package on MacOS Forge. I personally have had problems with Macports XQuartz and Yosemite, however the standard installer works perfectly for me. Or maybe try using the xorg-server package from Macports.

It appears that the GnuPlot package delivers an older version of libfreetype.6.dylib than is installed on Lion (or SnowLeopard, in my case).

otool -L /Applications/Gnuplot.app/Contents/Resources/lib/libfreetype.6.dylib 
/Applications/Gnuplot.app/Contents/Resources/lib/libfreetype.6.dylib:
    /tmp/gnuplot-i386/lib/libfreetype.6.dylib (compatibility version 13.0.0, current version 13.2.0)

Yet my error is that GnuPlot is trying to load "/usr/X11/lib/libfreetype.6.dylib" and not the library contained in the GnuPlot package. That library is the right version:

otool -L /usr/X11/lib/libfreetype.6.dylib 
/usr/X11/lib/libfreetype.6.dylib:
    /usr/X11/lib/libfreetype.6.dylib (compatibility version 14.0.0, current version 14.2.0)

This is as far as I have gotten. I did note that the library aliases in the GnuPlot package all point to the libraries delivered with GnuPlot (4/15/2011 in my case), so my next trick will be to create a new alias for libfreetype.6.dylib pointing to the one in /usr/X11/lib and see if I get a new error.

Maybe the answer is to build GnuPlot on our Macs?

How to prevent X11 opening an xterm when it starts

defaults write org.macosforge.xquartz.X11 app_to_run /usr/bin/true

in a Terminal. However, note that it normally shouldn't be necessary to ever start XQuartz.app (or X11.app; see the comments) manually. It will start automatically when you run an X11 client, and then it will not start its defaults startup application.
