I believe I figured out the difference:

It's that brief delay that was throwing me off. There doesn't seem to be any way to customize the length of this delay. One thing that does help, though, is figuring out exactly how long this delay is. One method for figuring this out is the following:
The files are not duplicates, but, linked.
At the top level of the hard drive, /var
is linked to /private/var
; and, /tmp
to /private/tmp
So, /var/anydirectory
would also show up as /private/var/anydirectory
. Deleting one will also delete the other.

The shm and wal are standard indexing and checkpoint files that accompany the main database file. Nothing special on th messages side other than using the sqlite3 format to store the data to disk.
