I usually spend around 3 or 4 hours a day working with and annotating PDFs. I've always used Preview, but there's a few things that bother me about it. Mainly the large icons used when you place notes, which can get in the way in tightly formatted documents.
Is there an alterate PDF reader that is any better for annotating documents?
The iPad 2 is most likely to be faster than the original iPad as it has the newer A5 processor, which is dual-core and faster than it's predecessor, the A4. The iPad 2 also has 512MB RAM, which is 2 times more than the original iPad. This means that the rendering of the images will be faster, and more parts of the PDF can be stored in memory for a longer period of time, ensuring a smooth read.
This article also shows the difference between the speed of the PDF rendering and other factors in a 3rd-party app, but clearly shows that the iPad 2 is definitely faster.
The Documents app works very well together with the iPhone and iPad versions of PDF Expert (by the same company). You do need to go through the share dialog and you could use another tool such as PDF Pen Pro if you prefer or wanted a universal app for editing PDF that you locate and move using Documents app.
Since iOS abstracts away the filesystem, unless you are careful to push changes back to a cloud storage location, you can get files duplicated, wrong versions and revisions. I don't think there is a silver bullet solution at this point for iOS file management other than using a single app that syncs directly to a shared folder.
