When creating a screenshot with Cmd+Shift+3 or Cmd+Shift+4, a smaller version of the screenshot image appears at the corner of the screen.
When clicking the image, the full-sized screenshot image pop on the screen in an annotation kind of app.
This app allows to draw, circle or outlines and it will interpolate the drawing to the closest geometrical shape.
What is this app?
Is there any way to load any image through it instead of Preview?
It's not strictly speaking about Cocoa apps vs Java apps.
What you're doing when you create a shortcut like that is assigning a keyboard shortcut to existing menu items. So if the application has a "Zoom" menu item, your keyboard shortcut will activate it.
If you have a window open that doesn't have a Zoom menu item, or where the Zoom menu item is disabled, your shortcut won't work.
Your shortcut will work in Eclipse for example, even though it's a Java application, because it provides the Zoom action.
So there won't be a system-wide way to assign a shortcut to this action without using third-party software - either the application provides the Zoom action or it doesn't. It might be worth filing feature requests with the application developers, as it's standard in OS X applications to provide this menu item.
Plug in your device to your Mac. When Image Capture is open it should display the device that's plugged in. Select the device, then you’ll see, below the sidebar, an option allowing you to choose what happens when you connect the device.
Click the menu that says Image Capture; you have several options, such as Image Capture, Preview, or, perhaps, other apps. But you can also choose No Application. Select that, and you’re good to go. In Image Capture, you can adjust this setting individually for each device.
If you don’t see the menu below the sidebar, click the little widget at the bottom-left of the window; that will display the menu.
Note: if you’ve turned on Photos in the Cloud in your iOS device settings, you won’t see this option, since your iOS device no longer lets you add photos to iPhoto when it’s connected. And you can’t delete photos from the device using Image Capture either.

that's the Preview app indeed.
When you try to preview an image by pressing space, or when you open an image with Preview you then have a button (pen icon) on the top right corner to open the edit mode. See image below:
