Whenever I connect an external monitor all the minimize buttons on existing apps get disabled (they are gray). Why does this happen and how can I prevent it?

You can still access the function with the keystroke Cmd-Option-T.
Or by right-clicking the toolbar and clicking Show/Hide toolbar.
In System Preferences, there is a setting for overall "Appearance." It would appear that your appearance has been set to "Graphite" instead of the default "blue." While the maximize and minimize buttons are not blue, when the appearance is set to blue, they are in color; when the appearance is set to graphite, they are grey.

This is not expected behaviour, and without more information sounds like you might have a 3rd-part window management tool running that could affect the behaviour of existing windows.
If you run applications in Full-Screen mode, the "Minimise" button does get greyed out, if that helps
