I am using chflags hidden method to hide apps in /Applications folder.
It immediately hides the application in Finder, but when I click on the Applications folder in Dock (image below), I can still see the hidden applications there, until I restart the computer.
So the question is: Is it possible to also update the visibility of the application in the Dock preview to Applications folder without restaring the computer?
The official documentation is very thin for messages (it doesn't even have an entry in the Applications section of OS X support online)
It could be working correctly if it's just a stub to allow you to see some recent messages when the application is not running, but that functionality isn't present today. Once you start up the app, the Show Recents menu item in the dock is suppressed and you instead get to show the various windows that the app could have open.
So - it's useless and could get hidden if it's simply a bug or perhaps an update will add this functionality so that it actually shows something that has happened recently since it doesn't show any recent activity at 10.8 build 12A269.
It appears as though the folders on the doc are actually just an alias. If you create two folders, say in this case TEST1 and TEST2 on your desktop (could also be an alternate location). Then drag said folders to dock. Upon doing so delete either folder from the desktop. When you then click on the folders in the dock you will see a question mark superimposed on the deleted folder. This leads me to believe that these are not true folders but an alias for said folders and behave as such when they are in the dock. If you move a file between your two test folders on the desktop you will get the overwrite prompt as expected.

I tested it and doing
killall Dockin Terminal.app does the job.Alternatively you can open
/Applications/Utilities/Activity Monitor.appsearch forDock, select it and click the X in the top left corner of the window.
