In El Capitan, whenever I try to change my default mail program from mail.app to Spark, it reverts my preferences as soon as I close the preferences pane.

Make sure that all the permissions are correct on your home folder.
You can use the ACL tool on the Recovery HD to do this:
- Boot into the Recovery HD using ⌘R.
- Run
resetpasswordin Terminal (available from Utilities → Terminal). - Select your account from the drop-down list.
- Click the Reset button for Reset Home Directory Permissions and ACLs.
RCDefaultApp allows you to pipe mailto: links to an app different to the app you have set as the default mail app.

If the program you wish to select as the new default is in the dropdown menu of available mail programs, there is some Apple bug that won't save it. However, if you click the "select" option and select your preferred mail reader program from your Applications folder, it will save the new default mail application.
