Usually, when I right-click on an app in the dock, I can assign it to a specific desktop/space. However, there are some apps where I don't have this option. (I've noticed it for CrashPlan and Paintcode.)
What's wrong?
Is there some config option on my Mac for that or is it something that the App developers have to do to enable this?
I think you are looking for this feature:
(System Preferences => Dock)
I just tried it on my own system and it when you minimize, it minimizes on the icon. You can click the icon to make the minimized window appear again.
You didn't mention what version of OS X you are on; I'm on Mountain Lion (OS X 10.8.4).

You'll have to delete the following preference files :
~/Library/Preferences/com.apple.spaces.plist (if you have multiple space.plist delete each of them. ~/Library/Preferences/dock.plist

It seems like a bug in Mountain Lion. Removing the app from dock and adding it again usually resolves the problem for me.
