MacOS – “Application opened for the first time” warning after every reboot

I have a problem with Lion 10.7.5.: the system does not remember that I already opened applications before. After every reboot, every time I open an application it displays the warning as if it's the first time I'm opening it. After various tests I think the culprit is lsregister. Anyone knows how to solve this problem? Or as an alternative, anyone knows if there is a plist file that can be edited manually to tell the system that the application has already been opened?

It sounds like there is a permissions error somewhere. Run Disk Utility (from the /Applications/Utilities folder), select your boot drive and click on the "Repair Disk Permissions" button. I usually keep pressing the buttons until there are no errors left. Reboot and try running one of your problem apps. It may warn you again, but after that it should remember that you have run it before.

The error you're getting from Skype is because you're not using an Intel-based Mac. Skype only runs now on Intel-based Macs so I assume you're running a PowerPC iMac G5 or something are you? You also need to be running Leopard/Snow Leopard. Here's a screenshot of the System Requirements on the Skype Download page:

So, the Skype issue is not related to the DGAgent message.

As regards the startup of DGAgent on login, you can try the following:

Open System Preferences
Click Accounts
Select your account
Click Login Items
Highlight Drive Genius if it's listed and click the '-' button on the lower left to remove it.

This warning pops up every time an application wants to register a URI handler (a something:// protocol). Normally, your approval is saved by LaunchServices, but that database can become corrupted. Try resetting it by doing a

/System/Library/Frameworks/CoreServices.framework/Versions/A/Frameworks/LaunchServices.framework/Versions/A/Support/lsregister -kill -r -all local,system,user

in Terminal. The warnings should pop up once for each application again after that, then be gone for good. If they keep coming, something is resetting the database on its own (a clue would be that the default browser / mail app / RSS app / FTP app you set keep resetting to the Apple provided ones).
