Lately I have problems deleting messages in Apple Mail (Mac OS 10.11).
I select one or multiple messages, hit delete key and get an error saying that these messages have already been "deleted" (moved to the trash folder in Mail): that's not true, the trash folder is empty and I'm stuck with the problem.
What should I do? I tried also to rebuilt Mail's mailbox with Onyx utility, but the problem persist.
Any idea? Thanks
I had the same problem. I went into Preferences > Accounts and deselected "Enable this account." Then, I quit Mail and restarted it. I went back into Preferences > Accounts and selected "Enable this account" and it all started working.
Mail does have an action called "Archive" in the Message menu that moves the current message in to a directory called "Archive." I use it all day every day on my work IMAP account just like in Gmail. I stash everything in there and just rely on search to find what I need. It works great.
I don't think there's a way to remap the Delete key to perform an Archive action instead, but Archive does have a keyboard shortcut: control-command-A. If you find that as clunky as I do, you can remap it in System Preferences' Keyboard pane.
You can also add Archive to your toolbar if that's more your thing.

I had the same problem. Tried rebuilding Mail mailboxes, re setting preferences and so on to no avail. Then rebuilt and repaired whole hard drive with DiskWarrior 5. So far no further problems. Perhaps a coincidence, perhaps a solution but I pass it on for what it is worth.
