When an app is selected as all desktops while switching from one desktop to another even though another app is in front of this app, it automaticly brings the app front then puts it to behind again. To prevent this I always have to hide the app before changing desktops. Is there a general setting which will prevent this?
While swiping left to right from behind of xcode to front of chrome then goes behind of chrome.
It seems that what you are doing does not work the first time, but after 2 tries, it does. So do this to the 'When switching to an application, switch to a space with open windows for the application':
You could also try typing this in Terminal:
defaults write com.apple.dock workspaces-auto-swoosh -boolean NO
...but that is said to only work in OSX Leopard on the website above but 'jgl777' over here said that it worked on his 10.8.3 Mountain Lion, so it's possible it could work on Mavericks. I would advise backing up if you do this, but you should be doing that even if you don't want to use this method!
Another option is to Ctrl + Click the application's icon in the dock and then click open in new window, this will open it in the current Desktop and a new window of the app.
It would appear you have the Finder assigned to a specific Space. Right click it & see what it says in Options [as in the picture below, it will only show a specific number if it is assigned to a Space you're not currently on - otherwise will just show All/This/None]
The quickest way to carry any file to another Space is to hold it then invoke the key command for the Space you need - by default Ctrl ⌃ [num]
This also works for any Application window.
The key commands are automatically added each time you make a new Space, but are not switched on by default. System Prefs > Keyboard > Shortcuts > Mission Control to enable...
Also, by default, the number keys are those above the QWERTY part of the keyboard. If you wish to use a 10-key instead, you must replace the default key combis with ones using the 10-key [this is not obvious as they both look identical but are responded to individually]

As long as another app that is set to None or This Desktop in the Desktop you are swiping from is the Active Window, and you did not make the app set for All Desktops active during the session on the previous desktop, then the Window that tracks to the All Desktops will remain in the background without coming forward and then going back.
This behavior only happens when the All Desktops App is the Active Window when you swipe to the new desktop. I assume the reason for it is that the OS X designers felt that swiping and hiding the open windows on the new Desktop could cause confusion, so they added this animation to emphasize that the Active App from the previous desktop is deprioritized and that there are open Apps on the new Desktop.
