iMessage threading is a total mess. I have an iPhone 4 and an iPad 2, both with iOS5. So does my brother. Not including regular SMS messages sent/received with iOS4, I now have three different threads of messages from him on my iPhone, seemingly depending on which device the message was sent/received on. I have two on the iPad, but these don't correspond exactly to any two from the iPhone.
I understand that iMessage (like FaceTime) can only address contacts by email address on a WiFi-only iPad, and can address by both email and phone number from an iPhone, but these all resolve to the same Apple ID on the server, and to the same contact on the device. Surely it should be possible to merge these conversations, either on the server (by Apple ID) or on the device (by contact).
Perhaps a fix will appear in a future iOS update but for now this rather takes the edge off an otherwise cool new feature.
The MMS switch only disables MMS, not iMessages with picture attachments. So you can turn the MMS switch off to get the behaviour you desire.

Starting with iOS 11.4 and macOS 10.13.5 High Sierra, Messages in iCloud lets your messages sync across devices over iCloud.
On iOS, you enable this feature by toggling Messages under Settings → General → [Your Name] → iCloud.
On macOS, open the Messages app, then go to Messages → Preferences… → Accounts → iMessage and check Enable Messages in iCloud.
This feature will upload all the messages from each of your devices to iCloud, and merge them with messages uploaded from other devices.
From there, each device will only keep a cached copy of recent conversations, and download additional messages from iCloud whenever you try to view them. Once the merge/sync is complete, if you delete a message in one location, it will be deleted from all your devices.
Note that both iMessages and SMS/MMS are included as part of Messages in iCloud.
As a bonus, just like iCloud Photo Library, your messages will no longer be backed up as part of your daily iCloud Backup. This should save you storage in iCloud by no longer requiring duplicate backups of your messages for each of your iOS devices.
