I have the possibility to buy an iPad 2 3G which is written iPad "UK", on the vendor's site. I expect it to have a different charger plug, but that's all.
Being in Poland, will I be able to make it work with 3G cards from Poland?
The broader question is to know if there is a country limitation, or a difference of norms in the 3G matter for the iPad 2.
You won't be able to take your existing Java binaries and run them on the iPad, since there is no Java Virtual Machine (JVM) on the iPad, nor can you install one. Apple doesn't permit third-party language runtimes or plugins to be installed on iOS.
Jailbreaking your device may provide you with more freedom in that regard, but I'll assume you're not interested in that. (If you are, see questions here tagged jailbreak.)
The only remaining potential solution not involving jailbreak is to adapt and compile your software into a native iOS application. This will take some work.
Since you mentioned your software is custom software, you should have the source code. With original source code and some not-so-trivial effort & expertise, it is possible to port your custom software to a native iOS application. A natively-compiled, self-contained iOS application doesn't require a runtime to be present on the device.
There are a couple of ways to go about doing this:
The orthodox way to develop iOS applications is to use Apple's own Xcode & Objective-C. Your Java code can be translated, by a competent developer, into an Objective-C implementation for iOS. This is a considerable amount of work, yet is likely to yield the best end product.
There also exists third-party development tools to enable apps to be created with other languages/frameworks, such as Java, C#, ActionScript, JavaScript – to name a few. One such framework for Java in particular is Particle Code. I have no experience with this – I suggest more research if you want to follow this path.
While the second approach allows more code re-use, there is still likely a considerable amount of development involved to adapt the application to a mobile form-factor.

Sounds like Diet Coda would be right up your alley. It's an iPad rethinking of the highly regarded Mac App Coda.
Basically it's everything you need to do hand coding of websites in one app package — a text editor for coding, (S)FTP for file management, and SSH for any server-side tasks. That's a pretty bare-bones description, there are a lot of well polished details that you may appreciate, I suggest checking out the site for more information.

It's worth noting that Diet Coda doesn't store the site resources on your iPad (it may cache some for performance reasons, but no permanent storage), all editing is done directly on the server. For this reason, it's probably best to have a backup of your website stored elsewhere if you don't already. This could be your Mac, but you could keep it all online by using something like Amazon S3. From the looks of your site (it appears to be just HTML and images, no big downloads, etc.), you could almost certainly keep a backup there for just over a dollar per year. It would be easy enough to set up an rsync script to automatically back up your site on a regular schedule to S3, and even keep snapshotted versions, you wouldn't really have to do anything beyond the initial set up.

It's not locked to any one carrier so you should be able to insert a Micro SIM card for your local carrier and it will work.
The catch is that there are different sets of GSM frequencies in use, so you should verify that your chosen carrier uses frequencies supported by the iPad. Odds are it will work, but better to be safe.
