Reading conflicting information on this one. iOS 9.1, iTunes 12.3.1. When I sync, any apps I have purchased recently do not show up in iTunes. Some things I've read say it's a bug, some say it's by design. If the latter, is there another way that I can manage apps in a similar way (i.e. see the whole list, sort by name/size/date added, etc., view sizes, date added, select which ones I do/don't currently want installed on the device, etc.)?

Yes, simply coping your entirely iTunes folder to an other computer will do the trick. This assumes all of your media is consolidated within the iTunes Media and iTunes Music folders. iTunes will assist in copying music to the folder and organizing a library if you would like to ensure all the media is portable when it comes time to transfer.
Do not forget to reauthorize the old computer if you are not going to use it regularly in case it crashes and one of your 5 slots is taken up. You can reset things after a lost computer, but it is somewhat time restricted to prevent abuse of that feature.
How did you add the music to iTunes? Did you drag and drop it into the iTunes windows itself or did you manually add the music to the local folder?
If you manually added the music to the to the local folder then you need to "re-sync" your iTunes library so that the music appears in iTunes application.
Just choose "Add Folder to Library" and choose your iTunes music folder so that it "re-syncs" your library and ALSO adds all the new songs to your list as well.
You can add songs manually to your iTunes music folder without them appearing in iTunes if you navigate to the iTunes music folder itself on your computer and just drop the music in. iTunes tells you in the preferences:

Transferring apps from iDevice to iTunes is no longer supported with iOS 9, see Can't transfer purchases from iPhone to iTunes in iOS 9 for details. Using iTunes to manage app on your iDevice is still possible though, but you need to download all apps in iTunes to do that. To automate this, set the corresponding option in Preferences->Store.
