Go to settings on the iPhone. Go to the 'Messages' settings. And select Receive At.
See what it says there. It should be your phone number not Apple ID or email.
If you have a Apple email listed. You can remove it by.
Clicking the 'Apple ID youremail@me.com' You will get a popup which lets sign out thus removing the mac email address.
How is the android phone number labeled? The SMS bubble shows up if the device is labeled as mobile or iPhone. Otherwise, it is unable to determine if it's a mobile phone that can accept SMS messages or a landline.
The email addresses shows up as iMessage of FaceTime if they are tied to an appropriate Apple ID.

On the iPhone go to
Settings --> Notifications --> Messages
and make sure the following are all turned on, depending on what you want:Allow Notifications
Show in Notification Center
Sounds --> <select sound>
Badge App Icon
Show on Lock Screen
Under
Alert Style When Unlocked
select eitherBanners
orAlerts
, depending on how you want to be alerted.As mentioned by @bmike, your
Do Not Disturb
setting will affect if the alerts go thru or not.
