Before upgrading to iOS 6, I can just watch iTunes U videos with all other videos from my Mac's iTunes library in the Videos app on my iPad via Home Sharing. However, the first time I open the Videos app on iOS 6, I was told I should watch iTunes U contents in the iTunes U app. But I see no videos in the iTunes U app.

Launch the iPod App on your iPhone. At the bottom of the screen, you should see a More button with 3 blue dots.
As you can see here, there is a Shared list item at the bottom of the page. Click that, which should bring you to a screen like:
Click the name of the computer that you see in your list and then all of the videos, movies, tv shows, etc, will appear in your lists for those items.
In other words, the iPod App won't keep the home-shared content separate. You will see the Home Sharing content as if it was integrated with the device.
Go into Preferences and make sure you have Shared Libraries ticked in the Show section of the General Preferences pane.
You might also have the details hidden in the sidebar. If the sidebar has SHARED in grey writing with nothing under it then try placing the cursor to the right of the word (near the right edge of the pane) and either Hide or Show will appear, allowing you to toggle the list.

I could resolve the issue by removing the Podcasts and iTunes U apps from the iPad. Afterwards the shared items are visible in the Videos app.
