Is there a keyboard shortcut or hand gesture to quickly hide notification popups from the notification center when they're arriving? (the whole notifications bar is of course closed, and only the new arriving notification is shown)
This is instead of clicking the very little "X" on the small window
I had the same problem yesterday, and found this tool called Bartender. It is paid software.
On my Mac, running Mountain Lion, the icon is gone but the other notification functionality remains.
If you're in the app where the document is, you can use App Exposé to show just the windows of the current app, nicely spread out on the screen. I've got App Exposé set to a four finger swipe down, but I'm not sure that it's the default. You can find the settings in System Preferences -> Trackpad -> More Gestures (or similar if you've got a Magic Mouse, I would guess).
You can also press F10 to trigger App Exposé.

To dismiss an alert-style notification without clicking the little "x", you can utilize the following options:
If you're using a trackpad, hover your cursor over the alert-style notification then swipe right using two fingers.
If you're using a mouse, hover your cursor over the alert-style notification then click and drag the notification to the right.
