So I downloaded a torrent of Apple Final Cut Pro.
There was a quick pop of either Terminal or Green looking terminal. The said application (green Terminal) opened and close, opened and close, and so on for a short period of time. It looked fishy so I didn't know whether it's a virus or not.
Can someone help me. Am I safe? Should I factory reset?
I highly recommend the open source client Transmission.

I've been using Transmission for many years and can't imagine using anything else.
It looks like you did your due diligence and there is no evidence of a real malware problem - it sounds like their installer just screwed up the permissions.
Fire up Terminal, and do an ls -l of your Applications folder, looking for the QMC2 folder. I'd be willing to be it did something like installing as root (I bet the package asked for your password, right?) and missed correcting the permissions.
Once you've found it, you can do a chown (your username) -R (QMC2 path) to set everything to your user.

The behaviour you are seeing is not part of Apple's Final Cut Pro. The odd terminal like behaviour suggests you do have a rogue process or application on your Mac.
