Is there some application, which allows you to open just 2 blank panes and paste there text manually, so I don't have to save them into files before comparing them and I can edit files directly in panes?
And I would like comparison like Kaleidoscope or something similar, which can hilight what's different in particular line, not just hilight that this line was changed and I have to spot the difference manually

This application will let you browse the local file system.
Locate your config file, then open it using the built-in Text Viewer
(it also has viewers/players for other file formats such as PDF or MP3).
Despite the name the Text Viewer will actually let you edit and save the file.
In TextWrangler, there is a command "Compare Two Front Documents". TextWrangler is not just a simple text comparison tool, but it's free, and if you need to edit text anyway, it's a useful feature.
